The BoW states that a Jav is thrown class 4 weapon and then later states it must pass class 3 safety inspection also.... Does this mean I can throw a Jav and score 2 hits and also wield it two handed thrusting weapon and get the same desired effect?

Yes. A javelin gets tested both as a missile weapon and as a short spear. A thrown javelin ignores all armor except on the head:

3.2.2.4. Class 4 (missile) Weapons cause two hits of Injury to a Target Area. A Class 4 Weapon striking an Armored portion of the Head causes no Injury.

Remember, though, that the javelin must travel at least its length in order for it to count as a missile weapon:

3.8.3. A missile Weapon must travel its entire length to score a hit.
